I just started experimenting with the Arduino compiler today (bought it without even trying it) anyway I have noticed it often takes two or three attempts to download the code to my Arduino Uno.

Even simple code like Blink LED.

Watching it I do not see the serial LED's flash on the UNO when it's supposed to be downloading.

The Arduino IDE gets it loaded the first time every time.

If you are not seeing the TX/RX LEDs flash then something must be wrong with your Serial connection.  The Compiler in fact uses the Arduino IDE to download the code so there should be no difference between the two processes.  We have not noticed any issues downloading with one versus the other to date.  Can you verify if you see any warning messages in the Arduino Compatible Compiler for LabVIEW window when it does not download?  If you can post any screenshots showing that the COM port is detected by Windows and selected in the compiler, and what the compiler says, that would be helpful.
